Yes once its warmed up it runs fine. When I first start it the Check engine light flashes and once it starts running fine its just a solid light. I have had it checked by multiple mechanics and they tell me one of two things. 1. That its saying the HPFP is bad (Which has been replaced) or 2. that the engine is missing. Which doesn't make a lot of sense.

After the car warms up and it runs fine, does it run fine even when you wind up the rpm?

Are there any check engine lights when the car is running rough?

How did the car idle before you replaced the HPFP?

Idle issues can be caused by a vacuum leak or maybe a PCV issue... might be worth looking into...
