Help. Check light is turning my turbo off and into limp mode.

Hey guys, sorry if this has already been discussed before. I’ve done some digging but can’t find any answers to my problem. I’m pretty new to mini coopers and this website. A month ago I bought my first car being a 2010 Mini Cooper S. I love it but I’m going to get straight to the point. I’ve already started running into some problems. It started out 2 weeks after I first got it there was an oil leak and my car was over heating. Turned out the oil filter wasn’t screwed on all the way and the also discovered my timing chain mount was cracked about pretty close to failing. After they cleaned it up they discovered a coolant leak from the water pump and replaced that as well. With that said I got it back about a week ago and now I’ve got a check engine light. It ran once through a code reader and now it won’t anywhere else but pops up as the yellow half check light symbol on the rpm gauge computer, not on the odometer check light. When it ran it ran for codes DTC P0039 and P137F. P00039 is the Tubrbo Bypass Valave Control Circuit Range (PLAUS). The other is Knock Control Fuel Cut-Off Due to Super knocking Max. I realized the light won’t come on right away as soon as I start my car up. It turns on as soon as my boost kicks in and it’ll send my car into limp mode. I’m not quite sure what’s wrong. My boost has been turned off. I called the Mini dealer but they said I have to take it to my dealership I bought it from for them to schedule with Mini again, which was quite the hassle. I’ve tried clearings the codes but doesn’t seem to do the trick as there’s are no code so that come up on the reader now. My car is at 87,100 miles and I got it at 85,900. Completely stock. I really hate to have to take it back to the dealership after the customer service they provided me last time. They backed into something and won’t wont own up to it claiming I to watch a lot lile that before and they had the car for 18 days, 7 of those days it hadent even made it into the shop. If anyone knows anything about the problem and the solution I greatly appreciate it. Any help would be great. Thank you.
